About the team/job

We are looking for a highly motivated Python Software developer to join the Ensembl Production Team. Come and help us design and implement the future of Ensembl data processing at the European Bioinformatics Institute (EMBL-EBI), which is located on the Wellcome Trust Campus near Cambridge in the UK.

The Software Developer will focus on developing software used for the production of data releases for Ensembl, as part of the Ensembl Production Team. The team is responsible for:

  • Coordination of the production of new releases of Ensembl datasets across multiple platforms. 
  • Developing new automated pipelines for use in the production processes
  • Designing and implementing software infrastructure for data processing and automated delivery
  • Integrating automated CI/CD pipelines for our services platforms
  • Providing production services to other Ensembl / Ensembl Genomes teams
  • Ensuring the quality and integrity of data for releases

Your role

As a software developer your day-to-day duties will include:

  • Design and implementation of software components for automated processing using messaging queues and micro-services architecture
  • Design and implementation of new production pipelines - Python and sometimes Perl
  • Participating in coordination of Ensembl and Ensembl Genomes releases, including collaboration with other members of the Ensembl and Ensembl Genomes teams
  • Production pipeline execution and monitoring

You have

  • A postgraduate qualification in either bioinformatics, computer science, biological sciences, a related field or equivalent professional experience
  • Ideally at least two years of professional programming experience ideally in an environment handling biological data
  • Proficiency in Python3+
  • Worked with a Python framework such as Django or Flask
  • Command shells & scripting
  • Have experience of large data processing either with traditional compute farms (e.g. LSF, Slurm) or with distributed processing systems and be able to demonstrate understanding
  • Experience of source control software (e.g. Git)
  • Excellent written and oral English skills

You must be highly self-motivated and interested in biological science and be able to work independently. You must be open to working in a production team and willing to conform and contribute to standard working practices. 

You might also have

Experience of any of the following would be advantageous.

  • Working in a dynamic, team-based environment or contributing to a large, shared code-base is desirable
  • Knowledge of newer NoSQL database technologies (e.g. MongoDB)
  • Messaging queues (e.g. RabbitMQ or the STOMP protocol)
  • Experience of service-oriented architecture and have ideas on what messaging queues architecture such as RabbitMQ implies in terms of software design patterns
  • Knowledge of service oriented architecture and micro-services
  • Containerisation (e.g. Docker, CaaS, Kubernetes or Singularity)
  • Automated testing and deployment (e.g. Gitlab-ci / Travis)
  • RDBMS knowledge (e.g. MySQL, PostgreSQL or SQLite)
  • A working knowledge of SQL and writing RDBMS database schemas
