European Molecular Biology Laboratory (EMBL) - Genome Analysis

About the team/job

We are seeking a Bioinformatician, with a particular proficiency or willingness to learn to understand and write production level code. You will join the Agriculture and Biodiversity Coordination Team, part of the Genome Analysis Team at the EMBL European Bioinformatics Institute (EMBL-EBI). The team provides data coordination services and data portals for partners around the world. With underlying infrastructure for these services based on EMBLs large and long standing data resources – this is an opportunity to rise to the challenges of ‘big data’ and make contributions that advance the reach and utility of sequence data.

Your role

This is an exciting opportunity to make a significant contribution to the Functional Annotation of Animal Genomes (FAANG; http://www.faang.org) project. You will be responsible for support and development of software to handle data curation, coordination, validation, distribution and visualisation for three FAANG consortiums each with a different species and scientific focus (AQUA-FAANG, BovReg and GENE-SWitCH).

You will work with these large scientific communities to define and implement metadata standards, develop software to validate and improve data descriptions and develop, and extend, existing web data portals such as (http://data.faang.org) to meet the specific needs of each consortium. The data portals will include Application Programming Interfaces (APIs) and bespoke data visualisation and presentation solutions.  You will also support efforts for the development of standardised containerised workflows and cloud platform integration. As part of this team, you will have many opportunities to engage with data generators, project users, and collaborators, to which you will provide guidance and support on utilisation of the teams software and support users to provide rich metadata descriptions.  You will work with a range of archives at EMBL-EBI to support the livestock community in sharing and gaining access to well described, high quality sample and genomic data.

You have

You should have a bachelors or higher degree, or have equivalent experience in Bioinformatics, Genetics, Computer Science, or related fields. We are particularly looking for someone with an already proven proficiency or willingness to learn to produce production level code. Excellent communication skills and an ability to work to tight deadlines are essential. The post holder will be required to communicate technical documents, take part in code reviews, as well as provide user-oriented communication with external and internal users of the systems. Required experience:

  • Python
  • RESTful APIs
  • Basic understanding of Javascript
  • Proficiency with database connectivity.
  • Unix/Linux environments
  • Good understanding of ‘omics research, data and technologies.
  • Git and working in a collaborative software environment
  • Willingness to learn new skills as the project requires
  • Self-motivated and capable of working both independently and as part of a team
  • Excellent communication, interpersonal and English language skills

You might also have

  • Knowledge of ontology and standards development
  • Experience developing or maintaining web-based applications (html, css, Javascript frameworks such as Angular, Python web frameworks such as Django and Django Rest Framework)
  • Experience with ElasticSearch or similar data warehousing technology
  • Experience processing of biological archive data
  • Previous experience in livestock ‘omics research
  • Track Hub Development
  • Containerisation (Docker or similar) and orchestration
  • Cloud deployment
  • Tests and CI/CD
